Все названные GUIшки построены на базе одного кодера - х264, так что иного результата вы не получите.
Поменяйте pixel format в проекте на 32 с 2.222 гаммой, это может косвенно повлиять на результат.

Но вообще нам бы было полезнее увидеть медиаинфо исходников, анкомперссед файла и конечного результата.

Если у вас нет mediainfo - Не поленитесь и поставьте это вам ещё пригодиться.[/quote]

It looks like incorrect YUV range (TV instead of PC) assumptions are made.
"using Sony YUV codec" <- and this is what is causing it (most probably)
You should try using plain RGB as rendering output.

Also Baka Encoder should work just fine with lagarith...
